  • makeGRangesFromGff: Restore UCSC GTF import with current Bioconductor by using txdbmaker::makeTxDbFromGFF().
  • downloadUcscGenome: Continue downloading UCSC mm39 genome annotations when its retired transcriptome FASTA files are unavailable.

Testing:

  • Refresh RefSeq and UCSC longtest expectations for current upstream content.
